I've never seen a way to do this.

But you can save information about manually opened or closed folds in a "view" file with the :mkview command. See :help :mkview and :help 'viewoptions'. There are scripts out there (search vim.wikia.com and www.vim.org) to automatically save/restore views on file save/load.
