That is still the gnome version. No wonder you see still the warnings.
The gtk version should read like this:
GTK2 GUI
and that one shouldn't display those errors. BTW: If you are using
debian or a debian derived distribution you can use
update-alternatives --config vim
to configure which vim version should start when calling vim.
