Or you could issue the :set in all the windows using :windo which
allows the files at the end:

vimdiff -c "windo set nu wrap" file1 file2
vim -dc "windo set nu wrap" file1 file2

(I default to launching vimdiff at the command-line when I want to
diff, rather than using the "-d" parameter, but either should work)
