I seem to remember having this same problem and it was related to
folding. I just checked, and while I don't have foldmethod=manual set,
I do have a custom folding scheme for latex that I found somewhere on
the internet. If you still want the ability to fold, you might find it
useful. It sets folds based on sections and subsections.
