the issue looks not directly vim based, but rather that you're using a
font that does not feature the phonetic symbols unicodes. Consider
looking up another font that has a more complete character set for your
terminal — or your Vim GUI depending on what you're using.

For your example, I am editing this mail in Vim within gnome-terminal
using the Menlo font and I can read: /ˈɛmpəɹə/ properly.
