Javier's reference led me to check out all the help related to new-filetype. I'm uncertain how to use the information to define the filetype with these files.

Even better:
au! BufEnter *.~/foo/bar/* setfiletype markdown
see ':help BufEnter'.

You can also use modelines to set file type, see ':help modeline'.
